Dear Douglas, Thank you. That helped. Following the earlier question, mri_annotation2label using the aparc.annot file ( Desikan atlas) gives me 35 labels in one hemisphere. Is there a list / look up table to know what each label is? So that based on what it is I can merge/edit or remove the ones I do not need.
Thanks for answering my questions, Madhura

you can use mri_annotation2label to convert the annotations to labels. You can use mri_cor2label to convert a segmentation to a label (requires you run it once for each label).

Hi, I am trying to implement FSL and freesurfer to compute structural adjacency matrix. The webpage http://www.fmrib.ox.ac.uk/fsl/fdt/fdt_surface.html has been a major help. I just have one question. When I use probtrackx for fiber tracking, I have to seed the cortical ROI's and subcortical structres one by one. In this case, how can I create a .label file for each cortical and subcortical ROI;s ?
Thanks for your help,
Madhura
