I have tested a recon-all -all CPU and GPU with and without the -hires option and everything seems to run fine. So at the moment they seem to be compatible or at least the GPU version doesn't crash. So that is ok.
If you do come across substantial discrepancies, please let me know, and I will do my best to resolve them.
