also I think 'motion correction' is misunderstood here.
This step in the freesurfer pipeline has not been designed to correct the motion artifacts in an image. It was originally designed to allow the averaging of several within session scans to increase signal to noise ratio. This is usually not necessary anymore with the higher qualitiy images that we get nowadays. The motion correction part is that subsequent within-session scans get registered to the first scan due to potential head position changes between these scans. The step should be called 'within-session average' instead to avoid confusion.

We only have one pipeline, but you could do something outside of FS.
