it will not affect the talairach coords, and you don't need to do the inflation again. I'm not sure why the aparcs were not generated. Are you sure you have a version of recon-all that generates the aparcs? For a while we were not releasing it, and I'm not sure whether it is in the most recent version. Also, recon-all will map a few labels (eg, calcarine) from average7 to your subject so that you can check whether the label lands in about the right place. If you don't have average7, then this may have failed. You can check the log file (which is usually good to send when you are submitting a bug report :).
