[Freesurfer] tkregister2 problem with MR

Hi Freesurfers,

I'm wondering if there is a way to set the contrast when in tkregister. When I compare the MR with the CT, I get the following image (attached)- is this a problem with the MR I initially chose to run the reconstruction on?
