oops, i meant dimensions, not voxel size.
dimensions of input volumes should be the same.

you can do this using mri_info, for example:
mri_info 001.mgz
will output:
Volume information for 001.mgz type: MGH dimensions: 256 x 256 x 128 voxel sizes: 1.0000, 1.0000, 1.3300 ...
and for my 002.mgz, the voxel sizes are the same (and the 003.mgz would also need to be the same). unfortunately, freesurfer does not tell you if your three input volumes differ in size (at least not in the current stable3).
