My guess is it is a problem with the install of the MNI tools. Does it run all the way through on other subjects? What happens when you run this command?

mri_nu_correct.mni --n 1 --proto-iters 1000 --distance 50 --no-rescale --i orig.mgz --o orig_nu.mgz
