Yes, unfortunately this is a known issue with the -parallel flag on sierra. To resolve the issue, source freesurfer and then type the following command to update your installation:
sudo -E fs_update
You should then get a new reconbatchjobs scripts and the -parallel flag should work.

Same subject without the parallel flag runs smoothly but of course takes much longer. I have seen a similar problem on the list and the suggestion was to make a clean install of Freesurfer 6.0, which I did but unfortunately it didn’t help.
Any suggestions will be appreciated.
