[Freesurfer] Problem with DWI and structural coregistration

Hi list, I'm performing trac-all but I'm noting some coregistration error.I have try to run separately each step. When -masks was finished, cortex masks and other file were wrongly coregistared on DTI. In the next step also the dti_FA and other maps are wrong becouse some parts are lacking. Please see also the attachments.
