this line:

before topology correction, eno=-2256 (nv=163798, nf=332108, ne=498162, g=1129) using quasi-homeomorphic spherical map to tessellate cortical surface...

in your log file means something is dramatically wrong. Specically the Euler Number (eno) is *way* to negative. Check to see if the skull or cerebellum is attached to the wm in the filled.mgz. If so, you'll need to fix it in the wm.mgz
