Hi Barbara - The bbregister step registers from DWI to T1. This is a necessary step because tracula needs to use the anatomical segmentation derived from the T1. It cannot be replaced with DWI to T2 registration. The anatomical segmentation is used to calculate the anatomical priors that tracula uses to do tractography. (There are is no need for a field map in bbregister, BTW.)
Hope this helps, a.y

Dear Freesurfers, I would like to alter the trac-preproc to include an EPI to T2 registration (diffeomorphic) as I do not have a field map, is there a way of doing this? I saw that bbregister actually only uses 6 doF.
Thank you very much, Barbara
