Oh, use control points. I think the normalization will only use the control.dat, so make sure to save it in that format.

When you use freeview, and make a New Point Set, after you enter the name of the new point set, there is an option for "Control points" or "Way points". So I was wondering what way points are, whether that's a secret weapon to make FS grab voxels in the pial lines.
Moreover, when a tmp folder has both a control.json and a control.dat
- is there a file that FS reads and the other one that is not?
One thing I realized about clone tool is that it does not work when you have "Recon edit" selected. But it works when I have "Voxel edit"

Still trying to make a rough transition from tkmedit to freeview. I have two questions:
*I want to the recon brush to paint the main volume voxels from a secondary volume. Is there a possible way to do that in freeview without doing it one voxel at a time? Ex. I want to draw back voxels from the brainmask.mgz from the T1.mgz.
Sounds like you should use the "clone" tool. You can control the brush box radius using the "size" box to change more than one voxel at a time.
*What are waypoints? I don't see any instructions on the wiki on how to take advantage of them - are they designed to supersede control points?
I don't even know what a waypoint is. Are you referring to a point set?
