Dear Anna,
You should use 'setenv' (for tcsh and related shells) or 'export' (for BASH) when defining environment variables, as listed here:

E.g.:
setenv FREESURFER_HOME /Applications/freesurfer/7.2.0
You should also source (instead of executing) the SetUpFreeSurfer.csh script:
source $FREESURFER_HOME/SetUpFreeSurfer.csh
