We have not tried running the LME tools with functional data before, but I guess it's worth a try.
I have to admit that I am also not very familiar with FreeSurfer's functional data file formats, so could you briefly describe how your data is stored (i.e. what file format, volume- or surface-based; and what does it reflect (1st level contrast estimates?)? Specifically, does it have the form of an mgh surface overlay file already?
I believe this would be the main issue, for the other things that you mention I currently do not foresee any major difficulties (but let's see).

We are trying to conduct functional linear mixed model analyses on our longitudinal (2 timepoint) data but are having trouble applying the structural documentation to functional data, particularly with the functions fs_read_label.m, fs_read.surf.m, and fs_read_Y.m.
For instance, in the function [Y,mri] = fs_read_Y(‘lh.thickness.sm10.mgh’), which file should we be reading for functional data (instead of cortical thickness)?
Additionally, do any of the subsequent steps (building design matrix, model specification, parameter estimation) require further information to be adapted for functional data?
Any help would be greatly appreciated, Emily
