Once you have combined different subjects into one analysis in standard space, it does not make much sense to render it on the surface as a surface in standard space does not make much sense. You're better off sampling your 2nd level analyses onto the surface then using mri_glmfit or randomise to do your 3rd level analyses. If you really want to put your standard space results on a surface (eg, fsaverage), you can use fslregister to register the standard space brain to fsaverage (this will create a register.dat).
