I think in your "set dcmlist", you are missing /home/alanfrancis/IMAGING/DTI/ before 109123 It should be set dcmlist = /home/alanfrancis/IMAGING/DTI/109123/109123_7T_DWI_dir72_AP_SBRef.nii.gz
