Do you mean the orientation field? I thought Tosa had set it up to do this, but I could be wrong. If it does not now, then it would have to be reprogrammed which means that it probably won't happen. You can set the direction cosines on the command-line with -i{ijk}d. If you have another volume oriented in the same way, then you can get the direction cosines from it using mri_info or use the --in_like option

yes, it is the orientation field I need to set. I found a lossless way to re-orient my data using another program before passing it to freesurfer, so I guess I can use that, but I would prefer to do it all in one step with freesurfer, is the -i{ijk}d method lossless? Thanks, Sasha
