Dear Freesurfer experts, Our data was previously processed by Freesurfer v4.5, recently I visually checked the results and did manual correction under Freesurfer v5.0. Then ran the rest steps under Freesurfer v5.0. Here are my 2 questions.
1. Is it acceptable to run the first and second steps in previous version, then correct manually and run the rest steps in a newer version?
2. In some subjects, the pial surface was corrected, followed by a command -autorecon2-cp -autorecon3, so stages 21-31 were re-processed. In other subjects, which wm surface was corrected, stages 15-31 were re-processed, while for those with control point added, stages 12-31 were re-processed. Then is it acceptable that different stages were processed under Freesurfer v5.0 among subjects? Can I do group analysis among these subjects?

Hi Jin,
I would just run them all again. You should be able to retain all edits, although I would make a backup just in case :)

Hi Bruce, Thank you very much for your quick answer. I am not very sure about what "retain all edits" means. Do you mean that I can rerun them all again, and it will take care of all those edits I have made? Or is there any way that I can achieve this? As there are many subjects and doing edits have taken a long time, so I am really eager for a way to save the editting time. And when I did all the edits, I saved a backup before running the rest steps.
