Hi All,
Is there an approach within freesurfer (or related software) for examining surface morphology of subcortical structures? WIth freesurfer I'm able to examine the total volume of various subcortical structures, but if my participants differ in volume of a subcortical structure, I can't determine where in that structure the difference is located. I'd love to do a surface analysis of these structures, similar to what's done with the cortical surface. Is this possible? Thanks!
Hi Fred
we have done some of this, but the tools for doing so aren't documnted or streamlined like recon-all. Localizing is a bit dicey as the apparent localization may have more to do with the regularization in your 3D warping than anything else. Martin Reuter has some interesting tools for quantifying shape differences that you might be interested in.

Hi Fred,
You might be interested in SPHARM-PDM. We are using it in our lab to examine local differences in subcortical structures.
Also, FSL FIRST allows for vertex analysis of the various subcortical structures it can segment.
