I've downloaded minc-tools source code to compile and install on Ubuntu 12.04, but I've got an error when try to run the *configure* file.

To give yourself the greatest likelihood of success building freesurfer, please follow the directions in this page specifically noting section 3:

If you wish to use your own customized version of the minc tools, I would recommend first seeing if you can build with our prebundled package, then attempting to recompile with using your own package.
