Dear All,
All my data is on a USB hard drive and I do not want to put them in the "/home/virtualuser/apps/freesurfer/subjects" directory, which is the default... Also, I would like to save all my results on that USB hard drive... I was wondering if I would be able to do that... I tried this:
FreeSurfer:~> setenv SUBJECTS_DIR E:\data\Ventricle-freesurfer\ben\1.3.12.2.1107.5.2.7.20418.30000009010518365025000028507 And when I want to start the process...it gave me this
FreeSurfer:~> recon-all \ -i /data/Ventricle-freesurfer/ben/1.3.12.2.1107.5.2.7.20418.30000009010518365025000028507 ERROR: cannot find /data/Ventricle-freesurfer/ben/1.3.12.2.1107.5.2.7.20418.30000009010518365025000028507 Linux FreeSurfer 2.6.28-11-generic #42-Ubuntu SMP Fri Apr 17 01:57:59 UTC 2009 i686 GNU/Linux
recon-all -s exited with ERRORS at Fri Apr 22 21:00:35 EDT 2011
Is there any way to fix this? Or do I have to save all my data and results in the default directory?

Hi Catherine,
you can save your data whereever you want. You can also set it directly on the recon-all command line with -sd <SUBJECTS_DIR>.
Are you running in a virtual box? What is the path to your usb drive in it? Probably not E:...
