The newest freesurfer, dated jan28th, no longer supports the -stage1 flag (and will print an error message if used). Which distribution are you using? type:
recon-all --version
In distributions from the last six months, the MNI toolkit is included in the distribution, and minctracc is one of those tools.
If you are using an older distribution (prior to six months ago), you will need to install the MNI tools yourself.
FYI: the newest dev release (and the upcoming stable release) use FSL's FLIRT tool to perform motion correction (ie. we will no longer use minctracc to perform motion correction).
