Hi,
I already have the skullstriped brains data on the original image space. The skullstriped data is good. I want to know whether I can use the skullstripped data directly instead of starting from the original T1 images in FreeSurfer.

If you're using the newest stream (ie, as of a week ago), then run
1. recon-all -autorecon1 2. cp yourstrippedbrain.mgz brainmask.mgz # this will overwrite brainmask.mgz 3. run the remaining recon-all stages
