I just ran a scan through autorecons 1 and 2, and the surface came out rotated approximately 45 degrees upwards from the front. Will this be a problem when I go to analyze, and if so, how do I go about correcting it? Thanks,

Hi Nathan,
yes, it will almost certainly be a problem. Do you mean the surfaces are rotated so that they do not match the MRI? What was your input format?
