Hi All, I was wondering if there is a command to extract connected components from a thresholded surface contrast map. I am trying to implement a cluster-size based permutation test on our MEG data.

Hi Hari,
there is some internal code for doing this, but I don't think there is any externally accessible interface for it. You are welcome to the code if you want to adapt it...

mri_surfcluster will do. BTW, cluster-based permutation is already build into our tools (mri_glmfit and mri_glmfit-sim).
