Hello, I'm running trac-all (trac-preproc) on some DTI data and receive the following error: dtifit -k /Users/pete/Documents/dti/pete/run7/peter/dmri/dwi.nii.gz -m /Users/pete/Documents/dti/pete/run7/peter/dlabel/diff/aparc+aseg_mask.bbr.nii.gz -r /Users/pete/Documents/dti/pete/run7/peter/dmri/bvecs -b /Users/pete/Documents/dti/pete/run7/peter/dmri/bvals -o /Users/pete/Documents/dti/pete/run7/peter/dmri/dtifit Error: bvecs and bvals don't have the same number of entries I found the following thread http://www.mail-archive.com/freesurfer@nmr.mgh.harvard.edu/msg19747.html but when I attempted to add "export LC_ALL=en_US", the problem persists. I have looked in the files and found that they do indeed have different numbers of entries. The scans were performed on a Siemens TimTrio 3T scanner. Is there something else I should set? Peter J. data files fsfast-functional missing

Hi, I'd like to follow the fsfast tutorial but I can't find the data for it: ftp://surfer.nmr.mgh.harvard.edu/pub/data/fsfast-functional.tar.gz & ftp://surfer.nmr.mgh.harvard.edu/pub/data/fsfast-tutorial.subjects.tar.gz & Were they renamed or displaced? Thanks, Verena

kvlSegmentHippocampalSubfields.sh seg fault

To whom it may concern, When running the hippocamapal subfield segmentation routine on the left hippocampus for a normal subject (early Parkinson) I get the following segmentation fault error: kvlSegmentHippocampalSubfields.sh: line 18: 29522 Segmentation fault kvlSegmentWithoutGUI configurationFileSegmentationWithoutPartialVolumingButAfterUpsampling.txt After looking at the recon-all.error log file, this appears to be the only error occurring. error creating template (base) for longitudinal analysis

Dear FS-experts, I'm doing a longitudinal comparison of cortical thickness and am therefore following the steps of the longitudinal stream on the freesurfer wiki. I've created templates for all of my subjects but one, for which I received an error message trying to create the template (or base). This is the command: recon-all -base subjectname_template -tp subjectname_pre_nii -tp subjectname_post_dicom -all This is the error message I receive: recon-all -s subjectname_template exited with ERRORS at Wed Nov 16 18:19:57 EST 2011 When I look in the logfile, I read this line (repeated): mhtVoxelList_Add(139, 172, 245, 85437): complete list too big! etc. Is this something I can fix? Are my pre and post files not compatible? I hope you can help me, thanks in advance! Bente

Fixing Talairach.lta

Hello, I have several subjects with bad surfaces in fs 5.0.0. After checking their talairach.lta file, these transforms are all bad. I tried using tkregister2 to create a good talairach.lta file, but it just wasn't working. I tried rerunning these subjects in fs 5.1.0, and their talairach.lta files are all good. Can I just copy the fs510 talairach.lta file to the fs500 subject folder, or will that cause other issues that are not obvious? As a side note, what would the tkregister2 command be to create the lta file? Thank you, Jeff Sadino

Hi Lilla, Many thanks again for your help. In the mean time I checked with echo $FREESURFER_HOME and as I knew my $FREESURFER_HOME is /usr/local/freesurfer Under this directory I have the subjects directory but here unfortunately I am having the cvs_avg35/mri/norm.mgz. 1) Can you please help me find or get the the cvs_avg35/mri/norm.mgz? I saw online the same question was posted on June 2011 but there is no answer for the question online: http://www.opensubscriber.com/message/freesurfer@nmr.mgh.harvard.edu/155066… 2) Since for my TBSS TBSS study was used by the TBSS the nonlinear registration FNIRT (is about 15 times faster than IRTK on FA data and possibly a little more 'accurate') I would like to use for a Tal space a non-linear talairach registration. Can you please give me some directions on how I can do this? What is the default Tal registration (linear or non-linear) for dt_recon? 3) When dt_recon is aligning the diffusion data in the Tal space is in fact aligning the register.dat data (difussion data already aligned to the structural data) and the output is the fa-tal.nii.gz? If not why I need the register.dat file? 4) So by my understanding each subject will have a file called fa-tal.nii which in fact represents the subject's registration on the Tal-space? How about the mean diffusivity? I don't have only one file for this adc.nii. What if I want to do a non_FA values study on the tal space? 5) I understood that the 'registration.dat' file describes a rigid-body transformation from the diffusion to the structural space and in order to resample the structural volume in the diffusion space, I will need to apply the inverse of this transformation to my input volumes and to use for this the 'mri_vol2vol': mri_vol2vol --mov $TUTORIAL_DIR/$subj/dtrecon/lowb.nii \ --targ $SUBJECTS_DIR/$subj/mri/wmparc.mgz \ --inv --interp nearest --o $SUBJECTS_DIR/$subj/mri/wmparc2diff.mgz \ --reg $TUTORIAL_DIR/$subj/dtrecon/register.dat --no-save-reg Is the register.dat file created by this function mri_vol2vol? I believe the registration between the diffusion and structural space (so the register.dat file) has already been computed as part of the previous pre-processing step so while using the mri_vol2vol as above do I need to use the '--no-save-reg' flag as in the above example or the '--save-reg' flag? 6) To resample the diffusion data of one subject in the CVS space do I need to run after dt_recon the mri_vol2vol as below? mri_vol2vol --targ $FREESURFER_HOME/subjects/cvs_avg35/mri/norm.mgz \ --m3z $SUBJECTS_DIR/$subj/cvs/combined_tocvs_avg35_elreg_afteraseg-norm.m3z \ --noDefM3zPath --reg $TUTORIAL_DIR/$subj/dtrecon/register.dat \ --mov $TUTORIAL_DIR/$subj/dtrecon/fa-masked.mgz \ --o $TUTORIAL_DIR/$subj/dtrecon/fa-masked.ANAT+CVS-to-avg35.mgz \ --interp trilin --no-save-reg Do I need to run the mri_cvs_registration on the structural data in order to get the above .m3z file 'combined_tocvs_avg35_elreg_afteraseg-norm.m3z' before I run the mri_vol2vol? If I want to have my second registration step done in the Tal space not CVS space since after running dt_recon I am getting the fa-tal.nii.gz and the fa-masked.mgz is this the equivalent file to fa-masked.ANAT+CVS-to-avg35.mgz (if I use the CVS space)? mri_surf2surf ico to ico

I am trying to use mri_surf2surf to resample surface data in mgh format from ico4 to ico3. There is an apparent bug, however, in that the output file has the same dimensions as the input file despite srcicoorder = 4 and trgicoorder = 3. I am using ico for both srcsubject and trgsubject. This problem occurs in versions 4.5.0 and 5.1.0 (and presumably other versions as well). I have the same problem when trying to go from ico4 to ico7. command line: mri_surf2surf --srcsubject ico --trgsubject ico --srcicoorder 4 --trgicoorder 3 --sval dSPM_cond17-lh.mgh --tval dSPM_cond17_ico3-lh.mgh --hemi lh output: srcsubject = ico srcval = dSPM_cond17-lh.mgh srctype = trgsubject = ico trgval = dSPM_cond17_ico3-lh.mgh trgtype = srcsurfreg = sphere.reg trgsurfreg = sphere.reg srchemi = lh trghemi = lh frame = 0 fwhm-in = 0 fwhm-out = 0 label-src = (null) label-trg = (null) Reading icosahedron /usr/pubsw/packages/freesurfer/RH4-x86_64-R450/lib/bem/ic4.tri Source Ico Order = 4 Loading source data INFO: trgsubject = srcsubject Saving target data A work-around is to specify the trgsubject as an "average" subject in the desired (e.g. ico 3) resolution.

Motion in anatomical images

Hello, I am wondering whether there is any way to compensate for motion in anatomical images (for the purposes of salvaging data for cortical thickness analysis)? If not, is there a general rule of thumb or some way to tell how much motion is too much for this type of analysis? Or is it more of a matter of reconstructing the images and seeing whether the surfaces look good? Thanks! Cindy Krafft

FYI, in version 5.1.0, FreeSurferColorLUT.txt has a space (" ") instead of an empty line at line 1189. This causes the matlab funciton read_fscolorlut to throw an error. An easy fix is to change this line: if(~isempty(tline) & tline(1) ~= '#') break; end to this: if(~isempty(deblank(tline)) & tline(1) ~= '#') break; end
