Drawing labels on flat patch.

External Email - Use Caution Hello freesurfer experts, Freeview v3.0 FS 7.1.1 I am able to draw labels on the 3D surface and display it on a flat patch, but when I try to draw directly on the flat patch it keeps drawing in the 3D-space. External Email - Use Caution Dear all, If you have earned a PhD degree in China in the last 3 years and would like to do a Postdoc at Karolinska Institute in Sweden, please see the project below: *Dynamic Changes in Functional Brain Connectivity over the course of Alzheimer’s Disease* The aim of this project is to apply new methods that analyse brain connectivity as a highly dynamic process across different stages of AD. This will be performed by combining resting state functional magnetic resonance imaging with graph theory methods in different cohorts of patients and healthy controls. Once the dynamic brain network changes have been identified, their relationship with CSF biomarkers and cognitive function will be assessed. In addition, it will also be possible to apply machine-learning algorithms in this project as well as combine the data with anatomical brain connectivity measures derived from diffusion tensor imaging. The ideal candidate should have the following qualities: - A PhD in neuroimaging, computational science, engineering, physics, medicine, statistics, neuropsychology or a related field; - Experience in statistical techniques, programming, or scripting; - Experience with functional magnetic resonance imaging, diffusion tensor imaging, positron emission tomography or other neuroimaging techniques; - Clinical or research experience with aging and/or neurodegenerative disorders; - Good writing and communication skills in English; - Good record of scientific publications. overlap/intersection of labels?

External Email - Use Caution Dear freesurfers, is there an elegant way of computing the intersection or overlap of different labels or - which would be even more useful for my application - annotations? I only managed to find labels_intersect (which appears to be from https://secure-web.cisco.com/12D3ntbm8RDBV366hh41UjEkFWk2mrjQHSMiY8WEom0naU… ) which is awfully slow. External Email - Use Caution Dear Freesurfer experts, I am doing a longitudinal repeated measures ANOVA 2x2, with two groups (experimental vs control) and two time points (pre and post treatment). I have followed the group analysis tutorial ( https://secure-web.cisco.com/1pRD_UxgiIfPoYGdD-txQXbrB2PxuCy8sHKMjDgu-jv8mY… ), where it is suggested to do a Z Monte Carlo simulation with the following command: mri_glmfit-sim \ --glmdir lh.gender_age.glmdir \ --cache 4 neg \ --cwp 0.05\ --2spaces However, I have two questions regarding this issue: 1) I would like to know whether is it correct to use for example --cache 3 or 2 instead of 4. Is it recommended? 2) Is it better to use, instead of the above Z Monte Carlo simulation command, a permutation with the following command?: mri_glmfit-sim \ --glmdir lh.gender_age.glmdir \ --perm 1000 4.0 abs \ --cwp 0.05\ --2spaces \ --bg 1 Is it appropriate to use any of both? I do not know which is more recommended or whether both are adequate so I can simply choose, for example, the first one. Thank you very much in advance. 3 groups comparison question (mri_glmfit)

External Email - Use Caution Deer Freesurfer Experts, We are trying to perform 3 group comaprison analysis in Freesurfer (mri_glmfit). Our fixed factors are "group (Case1, Case2, Healthy)" and our dependent variables are "thickness variables".We want to control "CPZ" continuous variable but CPZs of healthy group are all zero.So, it makes following errors in Freesurfer 1. ill-conditioned problem, Freesurfer design matrix maybe be linearly-dependent 2. Badly scaled problem, CPZ variables are higly different between groups (Case1, Case2 have big CPZ variables, but Healthy have all zero) To solve this problem, we are going to make own design matrix using only two indicator varibles for three groups.(Freesurfer's design matrix seems to use three indicators, which may make error in this analysis)And we are going to change the contrast to suit my design matrix with two indicators. Is it possible to use two indicator design matrix in Freesurfer to perform 3 group comparison analysis(mri_glmfit)?mri_glmfit help page said that the design matrix can be specified in matlab4 format, can't in excel?, Shoud it be version 4 in the matlab?Finally, to solve badly scaled problem, can i use z-score calculated on all group samples? convert BA probability labels to volume

External Email - Use Caution Hello, I'm trying to convert label files containing probability values for Brodmann areas (e.g. rh.BA1_exvivo.label) to volume files using mri_label2vol. I'd like to keep the probability value that's in the 5th column of the label file into the volume, but mri_label2vol sets all voxels in the label to 1 (i.e. creates a mask). Is there a way to do this? External Email - Use Caution Dear Forum members, May I get your help please to resolve 2 queries below? 1. I am unable to see .tiff files taken through 'quicksnaps.tiff' of the 'qdec' analysed data. Even after completing the process of 'quicksnaps.tiff' successfully, I can see only black screen while opening the file. Please find a sample pic of how those files look. [image: image.png] 2. Hippocampus subfield segmentation error on Ubuntu 20.04.1 LTS

External Email - Use Caution Hello experts, I have recently installed freesurfer on Ubuntu 20 (which is on virtualbox). I want to use hippocampal subfield segmentation in freesurfer. I have installed MATLAB run time (2014b) through the following command - fs_install_mcr M2014b However, this displayed the following warning - on the target computer , append the following to your LD_LIBRARY_PATH environment variable : /tmp/tmp.HvgiEwe6Av/install-target/v84/runtime/glnx864://tmp/tmp.HvgiEwe6Av/install-target/v84/bin/glnx864://tmp/tmp.HvgiEwe6Av/install-target/v84/sys/os/glnx864 Next, set the XAPPLRESDIR environment variable to /tmp/tmp.HvgiEwe6Av/install-target/v84/X11/app-defaults Having set that to the bashrc script. What exactly are the BA_exvivo.thresh label and annotation files?

External Email - Use Caution Hello, The ex-vivo BA label and annotation files named ?h.BA??_exvivo.thresh.label and BA_exvivo.thresh.annot seem to be thresholded versions of the corresponding probabilistic BA labels. Was a simple threshold on the probability used and if yes, what was the value? In addition the annotation files, whether thresholded or not, only have one label per vertex. Are the labels based on the maximum probability across all BA labels?
