Why does nii2mnc fail with a neck-cropped-structural Image?

Hi Freesurfer People, The aim is get ROI masks for my functional images and to achieve that for each of the subjects in my data, I am: 1. Running freesurfer for segmentation of structural scan, 2. Running feat analysis that would give me transformation matrices including structural2functional and then, 3. I am transforming my masks from step 1 to functional space using flirt. The first step requires me to use the actual structural image and the second step won't produce good results if I don't do brain extraction on the structural image. Now the problem is, for structural image of one of the subjects, I cannot get good brain extraction unless I use fslroi to crop the neck out first. And if I do that, the transformation matrices that I get using resulting bet image won't be usable with the freesurfer masks that I have obtained using the uncropped structural image. And if I try to use fslroi-cropped-structural-image with freesurfer, the nii2mnc command would produce this error: $ nii2mnc output_better.nii.gz > ** ERROR: nifti_image_read(output_better.nii.gz): bad dim[0] > Segmentation fault (core dumped) > I don't know how am I supposed to fix this issue. Error while running recon-all

Hello guys, I am trying to run recon-all command, i am getting the following error: error while loading shared libraries: libgomp.so.1: cannot open shared object file: No such file or directory Can anyone help me out with this. Thanks, Ritesh Mahajan

wm topological defects

Dear all: Regarding wm edits, it is shown in the tutorial how to proceed with "holes" that appear in the smoothwm.nofix. However, those holes do not necessarily affect the wm matter surface. So is it recommendable to check if holes in the smoothwm.nofix surface affect the real wm surface before correcting them? And, what is the purpose of the smoothwm.nofix, is it used for other issues? Hi Bruce, Thank you for your quick reply! The decrease in percent difference vary. I have listed the range here for each region: Left Lateral Ventricle: -26 to -0.06 Left inferior ventricles: -67 to -0.2 Third ventricle: -23 to -0.06 Fourth ventricle: -7 to -0.142 Right lateral ventricle: -21 to -0.04 Right inferior ventricle: -59 to -0.68 I had a chance to examine one brain that showed -16% difference score in the left lateral ventricles between the longitudinal and baseline scan. The scans seemed to show a smaller left lateral ventricle at time 2. Do you know whether the variability of Freesurfer (version 5.1) may contribute to some of the decreases I am seeing? Philips and Toshiba dicom tag Read - error

Hi Team, We would like to process the MRI data obtained using Philips and Toshiba scanners. Can we do it using Freesurfer? Thought the reconstruction process got completed successfully, we got DICOM read error while fetching DWI parameters in the beginning of the reconstruction process. Can I neglect that error? Talairach registration error

Hello, Hope this message finds you well. I was beginning to run recon-all on a dataset and was encountering a problem with the talairach registration. I've encountered this error before here and there, but I've been receiving the same error for every scan that I've been trying to run, and I'm not sure why. It's also the first time I've used NIFTI files as the input - not sure if that's a contributing factor. I've also tried the -use-mritotal flag without any luck. Ventricle Volumes Decreasing over time?

Hello, I used the default longitudinal stream to calculate ventricular volumes over time. When I examined the difference score (longitudinal-baseline) I noticed that for some participants ventricular volumes *decreased*. The same site, scanner and scanning protocol was used for both baseline and longitudinal scans. I processed the cross, template and longitudinal time points on the same computer using the same Freesurfer version (v 5.1). Furthermore, this decrease in ventricular volume is evident before and after manual corrects were made to the aseg file. Is it common to see an *decrease *in ventricular volume over time? Can this be due to Freesurfer variability or slight differences in the scanner over the two time points? Thank you in advance for your help. Best, Tamara
