exporting aseg.stats values

Hi FreeSurfer users and developers, I'm trying to export aseg.stats values for a preliminary analysis. I would like to export them to an excel spreadsheet. My command line was asegstats2table --subjects 119 123 125 135 141 145 146 147 151 159 160 163 164 167 171 174 178 186 196 198 218 221 224 225 226 227 228 229 244 249 250 269 271 280 282 296 303 305 308 311 320 324 327 328 334 335 338 339 340 343 344 345 349 352 355 360 361 373 379 382 384 386 387 388 393 394 398 399 415 430 443 450 459 461 464 465 482 501 509 515 522 525 544 577 586 597 599 636 646 681 745 792 800 830 886 --tablefile aseg.vol.sample.table --skip I get this Parsing the .stats files Skipping /users/derossip/desktop/Subjects_ABC_Proc/386/stats/aseg.stats Skipping /users/derossip/desktop/Subjects_ABC_Proc/464/stats/aseg.stats Skipping /users/derossip/desktop/Subjects_ABC_Proc/482/stats/aseg.stats Skipping /users/derossip/desktop/Subjects_ABC_Proc/501/stats/aseg.stats Building the table.. shared installation of freesurfer

Hi, We have setup a central install of free surfer but are having some difficulty with the license management aspect. Is there a way to run a single install instance yet have each user provide individual license location variables out side of $FREESURFER_HOME? (~/.license etc.) If not, would registering a single freesurfer license for the cluster in question be acceptable under the license conditions? If there's a better place for this email please let me know. Thanks, John

Subgroup analysis

Dear Experts, I have a two groups - a control group and patient group. The patient group can also be divided into 4 subgroups (but not control gp). Both groups are evenly split between male and female. So far I have compared the patient and control groups as a whole (age and icv as continuous/nuisance variables) but now i want to compare each of the subgroups to controls. I have tried doing this in qdec very crudely by running 4 analyses in qdec where I exclude all the subgroup cases execpt for those belonging to the subgroup I am looking at. My questions are 1) Is this valid (I would correct for the multiple tests) ? How does qdec cope with exclusions given that variables (age) have been demeaned across a whole group. 2) Is there a better way of comparing my subgroups to controls ? Thanks. Mahinda

Hi Doug, It seems the previous fieldsign-sess problem is due to that I stored data on one server while freesurfer is on the other server. But when I put the data and freesurfer on the same server and run the retinotopy analysis again, it reported fail msg for "selxavg3-ses" : -- ntptot = 80, nX = 27, DOF = 53 Saving X matrix to /media/local_home/zhouw4/testf/retinotopy/SUBJ01/bold/rtopy.self.lh/Xtmp.mat Error using svd Input to SVD must not contain NaN or Inf. Error in cond (line 39) s = svd(A); Error in fast_selxavg3 (line 254) XCond = cond(XtX); --- I checked Xtmp.mat. There is NaN in Xn and XtX. My rtopy par is: eccen and pos. Would you please give me some idea about this error? Hi, Thanks for the reply. I am using the new script and I should correct myself in that my significant volume changes do seem to correspond (although they are not completely identical) to areas where there are significant area differences (I see no significant thickness differences between my groups) - using this kind of vertex wide analysis how does one interpret (biologically) these area differences. One other quick question regarding monte Carlo correction in qdec - when I use more stringent p thresholds my significant clusters get smaller as one might expect but I also see a completely new, small cluster in the Cingulum which is not seen at less stringent thresholds - is this kind of behaviour ok ? mismatch of parcellation and pial surface

Dear Freesurfer experts, I met a problem as shown in the appended figuer. You can see that in the insula, the pial surface abnormally curves in but the parcellation seems recognize the boundary of gray and white matter quite well. The tutorial tells us how to correct pial problem which generally incorporates dural as gray matter. However, in my case, the pial is too conservative in that region, ignores the gray matter, and nearly overlaps with white matter boundary. I cannot get help from the tutorial/manual. Could you please guide me how to correct this problem? Thanks in advance, JoJo

Measures on Overall Registration Quality in Freesurfer

Dear FS Developers, Is there any metrics output by Freesurfer for measuring the overall quality or error of the surface registration from an individual brain to the fsaverage brain? I mean something like the bbregister.dof6.dat.mincost given by bbregister.
