Ciao Francesco - The problem is that the pre-processing encountered an error, so parts of it didn't actually complete:
Image Exception : #22 :: ERROR: Could not open image /path/to/mni_template terminate called after throwing an instance of 'RBD_COMMON::BaseException'
You can comment out that line on your configuration file so that it'll find the default template. You don't need to repeat any pre-processing steps before the inter-subject registration (see wiki page for how to turn off steps). You also don't need to rerun bedpost.
Hope this helps, a.y

Hi Francesco - Can you please send us your tracula log file, from scripts/trac-all.log? It's impossible to guess what went wrong without seeing the log file.
