i am working with pet images and after running recon-all i used the transformation .lta to move the pet image in the standard space (pet and mri are already in the same space). By looking at the segmentation template aparc+aseg i noticed there is a loot of gray matter not included in the segmentation.

I'm not sure what you mean. by itself mni152 is not a segmentation template. Or do you want to do the analysis in mni152 space? If so, why?
