FreeSurfer BIDS App is now available on the OpenNeuro.org platform. This means that you can run recon-all on your datasets (with longitudinal pipeline and study specific template estimation) in the cloud for free (see example results here https://openneuro.org/datasets/ds000108/versions/00001?app=FreeSurfer&version=17&job=cc304a0c-860d-479f-b79c-e2467f79e6a1 ).
