Hello Freesurfer team, I did a white matter atlas from surface annot with mri_aparc2aseg. However, when I use this atlas in comparison with the original T1 I have observed that both images don't share the transformation matrix. Do you know how I could I fix this issue?

What do you mean when you say "with the original T1"? The file mri/T1.mgz? Or non-conformed files (like the raw DICOMs, raw NIFTI, or mri/orig/001.mgz)?
