longitudinal processing

Hi, just to clarify, When beginning longitudinal analysis, the first step is the same as cross-sectional processing, eg just the "normal" recon-all command, for each subject, and each individual time point? ask about demean in GLM model setup

Dear experts, I am confused by demean during GLM model setup and would like someone here can help me. Thanks! Suppose I have a continuous behavior data and I want to find out which brain region(s) correlated with it. The simple way is to calculate correltation between brain data and behavior data, or in GLM to set up a model Y=AX+B+e, A is slope, B is constent and e is error, Y is brain data and X is beahvior data. So this design matrix have two collumns: behavior data and ones. or we can think of demean that dX=X-mean(X), dY=Y-mean(Y) Y=A'dX+B'+e', A' should be the same a A and B' differed from B, and B' maybe more interpretatable. I was told that -D opion in FSL randomise will demean X and Y at the same time. one can set up models like dY=A1dX+B1+e1, or dY=A2dX+e2. I simulated a data in SPSS and confirmed that A1,A2 is the same as A, B1 is 0. but t test for A1 A2 differed a little, A1 is the same as above models. So it seems to me that include a constent in the model is always right, right? My confusion is why Y also need to demean and how was it done in randomise? when one says "demean" or "mean centering", he/she means demean X only or demean X and Y both? Matching stats in SPSS and QDEC

Hi list, I have done an analysis using QDEC and now I would like to do set up similar statistical analysis in SPSS on some parcellated structures. I have the following setup in QDEC: 2 cohorts (patients, healthy control subjects) Continuous variable : demeaned Age Nuisance Factor: demeaned intracranial volume DODS I'm interested in the effect of age i.e. "differences in the thickness-age correlation between the patients and healthy subjects" . Now my question is if I the following set up would be correct for doing the stats on slopes in SPSS: Univariate General Linear Model Dependent variable: ROI Fixed Factor: group (i.e. patient or healthy control) Covariate: demeaned age AND demeaned intracranial volume and then I also add an interaction term of demeaned_age*group to be the equivalent to the difference between thickness-age correlation in patients vs. healthy subjects that I have in QDEC. How do you know it is the volume and not surface area? The values will be whatever are in y.mgh, so if y.mgh has surface area, then the output will be surface area. QA Tool Help - Outliers

Dear FreeSurfer expert, I am using Freesurfer version 5.1.0. After I run the QA Tool and check my data, I am getting 39 outliers or more for each subject. When I look at the AsegMeans and DefaultAsegMeans files in the QATool library, i see that the mean values in these file for each anatomical label are 0s. Is that OK? what files are you checking for outliers against? My results are in agreement with the literature and i believe non of them should be outliers. Any suggestion what might be the problem? Running recon-all with multiple source files

Hi, I would like to try running recon-all for some subjects using two source images in combination. The first image is a FLAIR with dimensions 288x288x30, while the second is a T1 with dimensions 256x256x165. Furthermore, the each FLAIR voxel has dimensions of 0.79x0.79x4.5 mm, while each T1 voxel has dimensions 1x1x1 mm. I tried running the following command: *recon-all -i FLAIR/FLAIR_P00004210_S0001.nii -i T1/T1_P00004210_S0001.nii -subjid FreeSurfer_FLAIR* But I got the following error message: *ERROR: inputs have mismatched dimensions!* Is there an inbuilt command in FreeSurfer that will override this error message and perform a linear registration of the two images into the same space automatically, or do I need to perform the registration manually before starting with recon-all? Longitudinal stream with special options

Dear FS experts I run the cross sectional step (step 1) for a longitudinal analysis with the following options: recon-all -s $s -all -talairach -use-mritotal -nuintensitycor-3T I would like to know whether I have also use these options in the creation of the base template (step 2) and in the longitudinal runs (step 3). What is the recommendation when using these special options? Great. Just keep in mind that if you use the newer version of FSL, which has a new syntax for bedpostx, you might have to run bedpostx outside of tracula to get it to work. (This is a recurrent topic in the email list archives.)
