fscalc / mris_calc problem

Hi FreeSurfer Gurus, I am having difficulty invoking the 'upl' and 'lrl' operations in mris_calc. FW: how to obtain MRI coordinates of scalp surface points marked in tksurfer

HI, I created a scalp surface mesh with mkheadsurf. I need to mark or select some scalp surface points and obtain their MRI coordinates. That is, if my MRI is 256-cubed I need the (ix,iy,iz) MRI voxel coordinates closest to the scalp mesh point I mark, where these run from 1 to 256 (or 0-255 if you must). The tksurfer display shows several types of floating point coordinates, but they assume an origin in the center of the head somewhere. If I knew the MRI coordinates of this origin I could calculate the original MRI. Thanks, -Jeff

white/gray surface and volumetric segmentation (aseg) difference...

Hi: With some mprage images, I got differences in the volumetric segmentation (aseg) of the cortex and the white/gray surface... Why ?... I know that both methods are totally different... In the aseg I got some bad segmentation of the cortex, but it in the white/gray surface I got very better results... Hi Prerona - The only way to fix this problem is to provide a gradient table that is correct. For that you have to go back to the person or program that was the source of your gradient tables. You can check if your inputs are correct by running a simple tensor fit and looking at the eigenvectors like I showed you. If your inputs are wrong, tractography won't work. If your inputs are correct and tractography doesn't work, I can try to help with that. freesurfer atlases/versions

Dear all, I have a quick question re- the different atlases used by the different versions of freesurfer. I'd like to know if there will be any differences in the auditory cortex labelization process if we use freesurfer version 4.5 and upwards. From the below post I have the impression that version 4.5 and upwards (until 5.2?) all apply similar rules for parcellating the 3 auditory cortex ROIs that we're interested in (the transverse temporal gyrus and sulcus, and the planum temporale). http://www.mail-archive.com/freesurfer@nmr.mgh.harvard.edu/msg20932.html Thanks in advance for your input, with best wishes, Narly Golestani.

Hi Prerona - I'm attaching a screenshot of your eigenvectors (dmri/dtifit_V1.nii.gz) on your FA map (dmri/dtifit_FA.nii.gz). I've marked the corpus callosum, where the eigenvectors should be oriented left to right, and the cingulum, where the eigenvectors should be oriented anterior to posterior. There's something wrong with your inputs, most likely the bvecs/bvals aren't correct.
