mri_ca_register error

Hello, I'm trying to run a simple recon on a single T1 dataset, and am not interested in any quantitative measures (this is just for data presentation and eventual MRI/CT co-registration). To save time, I tried to skip the CA registration step, but got the following error: #-------------------------------------- #@# CA Reg Inv Wed Oct 24 14:49:20 PDT 2012 /Applications/freesurfer/subjects/CH/mri \n mri_ca_register -invert-and-save transforms/talairach.m3z \n Loading, Inverting, Saving, Exiting ... Reading transforms/talairach.m3z ERROR: cannot find or read transforms/talairach.m3z ERROR: mri_ca_register with non-zero status 0 So then I tried skipping all the steps that appear to need the talairach.m3z file, and used this command: recon-all -s CH -autorecon2 -nocanorm -nocareg -normneck -noskull-lta -nocalabel -nosegstats That gave the same error. What am I doing wrong as far as skipping the careg step? Thanks, Matt

Trac-all Error

Freesurfer, I am trying to run trac-all –prep and trac-preproc keeps exiting with errors. It keeps saying the unwrappedphasemaps must contain at least two volumes. My data only contains one phase image and 2 magnitude images. Do you know what could be causing this error or how to get around it? Thanks in advance, Crystal

they will have the same number of vertices. Hi Bruce, I am running freesurfer-Linux-centos4_x86_64-stable-pub-v4.5.0 on a cluster (which I access via putty). It's the only scan that has some kind of a scanner artifact and that shows this particular problem, therefore I thought there might be a link. Hi, I was wondering if we can compare "functional connectivity" between blocks within a run as we do for BOLD signal using freesurfer. Current documentation of freesurfer is for resting state and does not consider conditions that experiment is Blocked Design. Hi freesurfer, We are trying to calculate the total cerebral volume which excludes cerebellum, brainstem, ventricle and CSF from the aseg.txt. Do we use CortexVol + CorticalWhiteMatterVol + SubCortGrayVol Or CortexVol + CorticalWhiteMatterVol + Sum(all structures (after ICV in the list) except ventricle, CSF, cerebellum and brainstem) Also, I saw Doug's post about the bug fixing for SupraTentorialVol. To re-run the segstats for longitudinal subjects, any extra step other than "recon-all –long tpN baseID –segstats" and does it affect any other structure or just SupraTentorialVol? Hi! Well, as far as I know: - both are MNI standards ---- Colin27 is the MNI Colin27 single subject standard ---- fsaverage is MNI305 My problem with fsaverage was that I couldn't use the transformations made with the registration matrix after spmregister or bbregister, but I understand that it depends on the application. This is the reason I used the alternative way through Colin27 (since both are the same brain, one in 2mm and the other in 1mm, the registration matrix was almost 1). Saying that, I understand that if you want the AAL .labels in fsaverage, you always could use mri_label2label in order to transform every label to fsaverage. I don't know what is the best method, maybe some expert in the list will be able to confirm this step, but it is definitely what I would do. If you are thinking using qdec or some other tool with fsaverage, I understand that you could always create your own average and transform the data there or create the data with mri_surf2surf for Colin27 (this is going to be our approach). hope this helps!
