I'm not sure what is happening. Does it work without the parallel flag? btw, you are not using 7.2 here's your build: build-stamp.txt: freesurfer-linux-ubuntu18_x86_64-dev-20210824-e101185

Thanks Doug! Unfortunately, removing the parallel flag didn’t help:

Hi Noam
How much ram do you have in the machine? Is anything else big running? You can also examine that defect and see what is going on. 9000 vertices is pretty big so something significant like a chunk of skull might be fixable

Hey Bruce, I’m helping a group from University of Cincinnati with this patient, so unfortunately I don’t have access to the data. They are running recon-all on a laptop that has 32 GB of RAM. Nothing else big is running in the background. Would you recommend manually fixing the defect in the skull?

I certainly recommend looking at it and seeing what is causing it. Not sure if 32G of ram is enough or not, hopefully someone else can comment. The topology fixing space/time complexity is quadratic in the number of vertices, so 9,000 is getting pretty big
