Looking for correct coordinates

Hi freesurfer folks. I have a pair of inflated brains that I'd like to work with in matlab. I found a nice function called "read_surf.m" which works very well. But I noticed that the two hemispheres cannot be viewed at the same time, because their locations overlap! I pushed one to the left and one to the right by an arbitrary amount, and this looked a bit better. But I was hoping to put the position of the inflated brain in the correct spot so that I could correlate MEG info with these surface files. remote desktop turns blue?

Hello all, I don't know if anyone has had this problem before but when I remote desktop into a PC running freesurfer (csurf), the brain image in tkmedit turns blue. In addition, tksurfer doesn't load. When I relog on to the PC, I can reload tkmedit and it works fine. Here are some specifications: Running freesurfer-20030724 Remote desktop with windows XP Pro to another windows XP Pro PC Running Reflections X on the PC desktop Running RedHat v9.0 on the compute nodes In addition to all this trouble, after editing in tkmedit and creating a new surface, the surface doesn't reflect the new changes. This hasn't happened before. Does anybody have any ideas on what contributes to these problems? When you look at the values that are produced by mris_anatomical_stats for surface area, are these values the same as pial surface area? Is the pial surface the same as the inflated surface? -Keyma

Snapshot of version

Hi, I was wondering if I someone could send me a snapshot or pointer to the freesurfer recon tools for cortical inflation that was being used between Sept 2003 and Mar 2004. you have to switch environments type use_dev (brings you to nmr-std-dev environment) and then type mri_segment -u and you will get the appropriate output. yes...documentation in general for all these things are indeed lacking. stage1 error

Hi everybody, I've been having a strange problem running stage1 of recon-all. The process finishes successfully when I select "Process Volume" from the GUI, but fails when I start the stage via terminal command (using the same brain). I would prefer using the terminal command because I've been told it is a more up-to-date version than the GUI command. The command I entered was "recon-all -stage1 -nomorphrgb -subjid test0317bTerm" and it appeared to terminate during intensity normalization. Below is the error log. create surface

Hello all, I've had a problem with a few subjects. When I run Create Surface it fails at fill white matter. In the log file, it states, could not find corpus callosum. Then an alert states /home dir/<file name>/mri/filled/COR-001 .... not found ... wmfill first.. when you say ok, it says process interrupted, and closes. Anyone have any idea as to why it is failing, and what I can do to fix it?? Map_all_labels

When map_all_labels is run is it using the average7 brain to know where to map the labels onto the surfaces? Detecting errors

Hi, Here is the output of lh.euler.orig for a particular subject: euler # = v-e+f = 2g-2: 149150 - 447444 + 298297 = 3 --> 0 holes F =2V-4: 298297 != 298300-4 (-1) 2E=3F: 894888 != 894891 (-3) total defect index = 4 Is there a way of determining which parts of the surface and therefore which parts of the volume are giving rising to the defects? looking at blocked data on a patch in surf-sess

I am trying to look at data analyzed as a block design on a flat.occip.patch. I am trying to use surf-sess to do this, but I have found if I set the patch option in the command line then it automatically thinks I am doing retinotopy and tries to use the twocond-flat.tcl script, which is incorrect. Is there a way to use surf-sess to view blocked design data on the patch? I just could not see a way. So I went in and edited the surf-sess script so that it did not automatically set the tcl script to twocond-flat.tcl when you used the -patch flag. I now have surf-sess setting the patch correctly, but in the end the inflated surface still comes up. Is there some way to override the inflated surface and get it to use the patch? An answer to either question would be most helpful! Thanks! Stephanie

OK, so I find that mri_convert, without any -i?d or -o?d specifications does a fine job of reading the axial, unflipped data and it correctly outputs a coronal, flipped volume. So, my concern is how to output an axial unflipped volume correctly. I'm not getting the right answer using the -o?d flags. I am getting the following error when I run mris_sample_parc. Is this the proper command line? mri_normalize update

The processing of control points in volume/surface creation in mri_normalize, used by csurf and recon-all, is broken for certain types of data in the 20040218 release. Please download one of these updates if you are having trouble: Darwin, 872KB: ftp://surfer.nmr.mgh.harvard.edu/pub/dist/mri_normalize-20040311-Darwin.tar… Linux, 1263KB: ftp://surfer.nmr.mgh.harvard.edu/pub/dist/mri_normalize-20040311-Linux.tar.… To unpack, move the file you download to your freesurfer/ directory, cd there, and run "tar zxvf <filename>". Display transforms in tkmedit are broken for certain types of data in the 20040218 release. Please download one of these updates if you are having trouble: Darwin, 1890KB: ftp://surfer.nmr.mgh.harvard.edu/pub/dist/tkmedit-20040311-Darwin.tar.gz Linux, 1712KB: ftp://surfer.nmr.mgh.harvard.edu/pub/dist/tkmedit-20040311-Linux.tar.gz To unpack, move the file you download to your freesurfer/ directory, cd there, and run "tar zxvf <filename>". parcellation - missing areas

When converting annotations to labels, mri_annotation2label shows some missing areas (it prints "Skipping"). Are these areas skipped because the parcellation algorithm as not able to find clear boundries to define them? Is there a way to get around this (i.e., have the algorithm take its best guess about that area)? thanks, Rutvik

talairach transformation

Hi, I am getting consistent errors with one subject. After running: >mri_convert orig orig/orig.mnc >mritotal -verbose -debug -clobber -protocol icbm orig/orig.mnc transforms/talairach.xfm (or, >talairach $subj_id >talairach2 $subj_id, does not matter) I check if it is correct: view the talairach transform in tkmedit by clicking on the VOLUME button to start tkmedit (or starting it directly on the command line), then doing file->transforms->load transform for main volume, and selecting the talairach.xfm. If it is correct, the transferred brain should be slightly tilted forward, and the inter-hemispheric fissure should be pretty much vertical (with x=0 on the midline). Unfortunately, I am getting a significant leftward shift (in coronal orientation). Surface reconstruction is problematic. For example, in the left hemisphere it seems that no voxels to the right of the (0 0 0) point were used. Therefore, lh surface is 50% of what it should be, topology is very wrong... Any attempt to fix it with manually defining the cutting planes, or editing the volume, failed.. Could you please suggest how to fix talairach transformation? thank you, Serge

Hi all is there a flag in parcellate_subject for switching between the two parcellation schemes (Destrieux/Kennedy et al)? Or maybe the latter isn't included in the distribution yet? (I didn't see it in $CSURF_DIR/average...) cheers, Fred
